Default Jacks or better

If the draw has three nonsuited pay cards, why does the chart suggest keeping the two LOWEST pay cards? Does it really matter which two are kept?

Yes, it's an important piece of optimal Jacks or Better strategy and shouldn't be neglected as it will reduce your expected return. This recommendation is based on mathematical analysis that shows it's the optimal Pay card combination which provides the greatest ROI (return on investment) over the long run.

I've learned to love the math (even though I don't even understand it sometimes)
